I personally don't use the config mod, but on R2ModMan if you edit the Interior Mod's config and change the weight for dungeon spawn chance on Atlas to 9999 and the sewer spawn chance weight on Atlas to 0 it should only spawn Dungeon Interior on atlas and nothing else.
