There are 2 commendations for killing the Shrouded Ghost, one as a regular pirate which you can get any time, and the other is "Legendary Hunter of the Shrouded Ghost" for defeating the Shrouded Ghost 1 time as a Pirate Legend. Best guess is that it's somewhere between a 1/5001 and 11/5001 chance, based on alliance fleet research, datamining, guess for gold competitions etc. that's each meglodon spawn, having a 1 to 11 in 5001 chance of being a shrouded ghost.
